I don't get exactly what happened here.
He diagnosed a broken PDK?
Replaced it and then found that it wasn't broken and it was a software issue?
There's a lot of reasons why he can't program a new transmission in your car, but nobody can tell you exactly what's going on without reading the error codes on PIWIS 3.
What was the issue why they replaced it? Did they install a new unit? someone rebuilt it?

Should take it to the dealership for repair, usually Porsche AG will subsidize a portion of the PDK replacement, instead of the Indy charging you full price for a new transmission.
